For some reason when saving images both as a PNG and a JPEG they look very muddy, I'd say it looks similar to if you desaturated the photo by 25% or so. When saving under File > Save for Web it saves it as a gif and the color looks perfect. From what I understand this is because my photoshop is saving the photos under a color profile that most browsers and image viewing software does not use. How can I change this to work with a universal color profile?

there is NO "universal" profile. there is a common web color space -> sRGB

there are two places in photoshop you should know:

1. edit -> color settings -> working spaces
2. edit -> convert to profile

what happens when you skip save for web and go to save as,
then choose jpeg?

I work in Adobe 1998, when finished I convert to profile  (sRGB)
and save as jpeg.
